A protein complex, distinct from RNA polymerase, that associates with DNA at promoters or at cis-acting regulatory sequences, by direct binding or by interaction with other DNA-binding polypeptides or complexes, and regulates transcription. Any macromolecular complex composed of two or more polypeptide subunits, which may or may not be identical. Protein complexes may have other associated non-protein prosthetic groups, such as nucleotides, metal ions or other small molecules.
